In game terms, this is well represented by a Catholic Emperor ruling over an Orthodox empire and having to deal with instability, revolts, and whathaveyou. When Byzantine Emperors historically flirted with the idea of union with Rome, it was broadly rejected by the people and that's why it failed - but, still, there were times when the Emperor supported it. The current system is fine in that regard. After all, it's not like pagans are only people in world history to have changed their religious beliefs. When you convert from one organized religion to another with seemingly no rhyme or reason, you should take a big prestige/piety hit, to be sure. Is it ahistorical? Because if that's the case, then there's no reason why we should be able to forge lasting Crusader states, or form the Italian Empire in 1200, or reform the Suomenusko faith, or conquer the Old World, and so on.
